What's the little box on the Zumo 350 power cable (not the fuse assembly)? Can i cut it off to install to the can bus system on a BMW r1200R? On a Zumo 550 i installed there was only the fuse assembly and no little box.

You can not cut that box off. It has a 12V to 5V (DC to DC) converter. Cutting it off with Damage your zumo.

Even it is wired into the GPS socket on the BMW?

You will need to use the cable as is. I am not familiar with BMW. I would not chance it.
